Though few remember the Yamato's name, the war goes on, and the planet Iscandar is discovered. The Yamato and the young cadets under command of Hikaru Sulu search for a way to make the planet safe. Finally, they find an ancient weapon that destroys the Gamilos, but it destroys the planet as well. The Yamato returns to the Earth, and Hikaru receives the captain's position. The Yamato is refitted to enter Iscandar's orbit for the first time in five years, and the crew begins their final mission, the last of its kind: the war against the Gamilos.
The ship's computer is able to access the names of the crew members, but the computer's memory is limited and it cannot assign names to the various cadets. Hikaru, who is teaching the cadets how to fight, aspires to become a starship captain someday and applies for the position, but he has no ambition to become an officer. The cadets, who were raised to be officers, welcome him as one of their own. They all work together to fight the enemy and keep the Yamato functioning.
The two officers take her to the space battleship Yamato. As Susumu and Daisuke restore power to the ship's systems and prepare for the battle, Eri watches them as they return from battle. Daisuke sees Eri staring at him. She can't speak and he can't understand her. Susumu says they must help Eri.
Immediately, the invaders attack Earth again, destroying the capsules and leaving the young soldiers stranded on the planet. Their only hope is to go to the space fortress Valhalla, one of the Yamato's sister ships, and get the army of fighters there back to Earth with the technology from Iscandar. But the fortress is under siege by powerful enemy forces. It seems like their last chance to return to Earth has been taken away.
But Iscandar is a lush planet which, unlike Earth, is completely protected by an energy shield. The Yamato's fighter fleet gradually recovers in Iscandar, and Susumu and Daisuke take control of the country, set up a fleet and start training the troops to take on the Gamilos. When the Yamato returns to Earth, both planets are almost completely safe.
